Is there a way I can tell License Header Manager to skip adding license information to files under specified directories?

At the moment, no.

However, I think that would be a really nice feature to have, probably as a fully-fledged ignore filter mechanism integrated in the .licenseheader file syntax. E.g., like this:
ignore-files: Scripts\jquery*.js
ignore-folder: Scripts\Bootstrap
extensions: designer.cs
extensions: .cs .js
// This file is part of the ACME Framework.
// Copyright (c) ACME Corporation, www.acme.com
Could you create a feature request using the "ISSUES" tab, please?

Has this been worked on? If not, I can try to tackle it.

Edit: Also I think it will be better to only have ignore-files. The above can be accomplished by doing this:
ignore-files: Scripts\jquery*.js Scripts\Bootstrap\*

Haven't heard from binodnp, but there's not been any work done on our end. Yes, I guess you're right, a file/folder pattern could work, too. Would suggest just using "ignore" then, instead of "ignore-files"
